This PR converts docs/commands.rst to MyST Markdown (docs/commands.md) using rst2myst and manual cleanup.

  • Moves the commands documentation from reStructuredText to MyST.
  • Updates internal links, roles, and the contents directive to MyST syntax.
  • Removes the old docs/commands.rst file.

Part of #2886.
